Of course he should have been, he did not breach his contract for services.
The BBC have to make sure that any rules around social media use are clear, concise & apply to ALL their independent contractors including on-screen talent equally. There may well end up being more stringent rules for employees, but this isn't uncommon in the private sector so shouldn't be uncommon in the public one.

This one has massively backfired on the BBC as they once again pandered to the usual suspects. The BBC can't have it both ways; it either cares about impartiality or it doesn't. Having a government appointed stooge (and financial donor) at the top of the organization fails that test before we get anywhere near Lineker.
The good news is that it is easily fixed - government needs to step back from any BBC appointment process henceforth.

On a related point, if the government thinks it is going to win the election by bashing the BBC, it is in a worse place than I thought.
